Her fate in the cutting room floor may be caused by the fact that her appearance in this movie will actually be a mere set-up for her to become the lead lady in the next movie (part 3). That is the initial idea behind it. But it may not be the character, but the actress. Now the director Marc Webb himself has come out revealing that the role of Mary Jane might be recast. Webb has released a statement about this issue:
“I made a creative decision to streamline the story and focus on Peter and Gwen and their relationship. Shailene is an incredibly talented actress and while we only shot a few scenes with Mary Jane, we all love working with her.”

My own personal theory? She does not look good enough to play Mary Jane Watson. I know that's a mean statement, but you would have to be a Spider-man fan, or at least, familiar with the Spider-man mythos to understand how this is actually true. Mary Jane Watson may be described as one of the most beautiful characters in the Marvel universe. Her first appearance requires a grand impact, same as her appearance in the comics which was a big deal in comics history. The problem is that they already cast Emma Stone as Gwen Stacy--the other girl in Spidey's universe. Whoever plays Mary Jane has got to be a hundred times more gorgeous than Emma Stone. And I just don't think Woodley is hot enough to top that.
In addition, you've also got Felicity Jones who is also arguably hotter than Woodley making an appearance in the movie, playing a role that is strongly rumored to be Felicia Hardy a.k.a. Black Cat.
It probably sucks to be at Woodley's shoes right now. Here's this big iconic franchise that is ready to blow you off for another. Well, that's Hollywood.
UPDATE: Is SARAH GADON the new MARY JANE WATSON?
It is only a mere days ago when it was announced that Shailene Woodley is off the Amazing Spider-man 2 project and off the role of Mary Jane Watson. And now, news has sprung out that actress Sarah Gadon has been reportedly added to the cast of the Spider-man sequel, the role is yet unannounced. But with the recent news of the Mary Jane role vacancy, and the sudden hiring of a new actress this late in the production, it only makes sense that Gadon's role is the Mary Jane Watson role.
